I would like to use the IBZ at 50yds, but have a few questions as my rear sight is an MBUS. I assume I would use the large aperature and zero at 50yds. Is this correct? Also, when I flip to the small aperature, where am I zeroed now since they are not same plane?

Yes at that range, I would use the large aperture.  As far as where your POI would be with the small aperture, I do not know.  Sorry!

With my MBUS, I've just zeroed at 25 yards with the small apature.

If its a standard dual apperature piece:

zero w/ the small aperature for more accuracy. if the small is zeroed at 25 it should be on @ 300 and a little high in between. When flipping to the large '0-2' apperature you should be dead on around 50 and 200 with a slight rise in between.
