Currently I have the majority of my 5.56 ammo (XM193) stored in the bottom of my safe in the 500 or 900 rd boxes it's packaged in from the factory, with the 20 rd boxes inside.  I have a dehumidifying rod in the safe.  Is this a proper way to store ammo for an extended period of time?

I've got almost (95%) of my ammo stored in USGI ammo cans (30 and 50, 20mm cans get too heavy).  Inspect them for their O ring seal and drop a small dissent pack in.  Store in a cool and dry location.  Will keep for the rest of your lifetime.  I've drawn ammo and explosives from the Army that was pack that way (minus the dis. pacs) from 1945 and it all went bang or BOOOM!

You can store ammo for your kids kids in any conditions that will not kill you.

For what it's worth, I found that the lead bullets that were in a speed loader that I left in my safe 'oxidized' . They went off fine and grouped well, but obviously were effected by there storage in my safe. I alsp have a 'goldenrod' dehumidifier in the safe.

The most important factors in storing ammo long term are to avoid moisture and high humidity, and to avoid extremes of temperature (room temp or slightly cool is best).

Of course, preventing access by unauthorized persons or unsupervised children is also of vital importance.

Other than that, do whatever you want.
