Stupid question. What is a proper way to zero A1 sights. 20" Colt Barrel.

25 yeards or 50 yards?

50.........It depends on what style of shooting you do. a 50 yard zero will also give you a 200 yard zero.

but if your range is 100 yards I would zero it for 100....

Not sure when the manual tells you to flip up the long range sight, I would guess at 300 Yards

There's the 'correct' way and then there's the best way.

The 'correct' way is to do it by the manual and have the zero like you'd have if you were issued one. However, the military zero's trajectory is horrible.

The best way is to use the close range aperture and zero at 50 yards. That gives you a +/- 2" offset out to about 250 meters. If you flip up to the long range arpeture, you get something like a 350 or 375m zero.

If you're regularly shooting targets past 400m with open sights, you're a better man than me.

When you do the 50yd zero do you still zero on the L aperture then flip to the unmarked one once zeroed.

What has worked for me is to do the 50yd zero with the L leg, and then continue to use the L aperture for SMALL objects; clangers, dancing a can, clay pigeons (stationary clay pigeons!) out to 50yds or so.  The battlesight aperture is great for humanoid targets, but requires too much hold under to get hits on smaller things at modest distances.
