I have a RRA entry tactical and was wondering if a EOtech mounted with a GG&G rear flip up site(or any other rear site) would cowitness with the front site? I would like to just remove the carry handle, mount the rear flip up site along with the Eotech and be done with it, but that would probably be too easy. Any ideas?

That will work just fine, you can use a Larue or similar eotech mount if you want the FSP lower in the eotech.
