You should just go and see if your unit/unit you are close to does that sort of thing. If not go the the FOB mayor's cell and see if they have the program.
You also could just purchase your own flag, take it to your unit HQ and ask that it be flown for a period of time, and returned to you.

If there is an AF unit near you, especially fighters like A-10s or F-16s, they will usually fly flags inside the aircraft on a mission.  When I was there, my unit did this, and it was really something to be able to give someone a flag that was flown on a combat mission.

ETA- For us it was run out of the ops desk, but other units may have different ways of doing it.

that's what you do, you buy a flag at the px, 3 by 5 if I recall, and take it to a place that flies the flag and see if they'll do it, most will especially with a lot of notice, so they just have to just get it done when convenient, then go back and get it. Ramadi will have a few place that wil do it. Not certain that px there will have flags though, that was a small px.

I did it at my Company TOC in Ramadi - from Oct 06 - Sep 07.  Any unit can do it.

Can they do it at BD?

If you ever get around VBC, they used to fly flags over the palace and print up a neat certificate.  You buy the flag, drop it off and pick it up a couple days later.  Other than that, VBC should be avoided at all costs.

This was OIF 3, but I've heard they are still doing it.

We did it at Speicher...all we had to do was fill out a form that the PC office had done up and give it and a flag to the crew chief and they would make sure that the pilots filled out their part and actually flew the thing.

To simplify things---if you just want a flag flown in Iraq--hop on a ring route.
