Installing a new sink and garbage disposal.  Discharge pipe downstream of the trap looks like its gonna be higher than the discharge line from the garbage disposal.  Is this a problem (sitting water staying in my disposal) or will the water flow through the trap and not stay backed up in the garbage disposal.
Sorry, no MS Paint.

Water will flow down hill and will seek level. The only thing that will make it go uphill on its own is the siphon effect.

I bet you can't do that--but it's easy to fix (unless you are talking about where the pipe comes out of the wall, as that is a little less easy to fix).

Higher? look for a higher discharged disposal. There have been a few times where I've had to change to different disposal than what I wanted due to that. Equal height is remedied with a straight discharge pipe as opposed to a 90 degree discharge. The only other way is to lower the opening which sometimes isn't so bad and sometimes is a bitch.

If I understand correctly- yes it will.  My discharge is below both disposer and dishwasher discharge.  Seems like that's an awfully high final exit after the trap.  not a pro though and going thru the same re-work as we speak.  I don't have an official air-break/gap for dishwasher but use a high loop.
