On Ford pickups both rear shocks are mounted on the rear of the axle housing, but on GM and Dodge they're mounted one in front and one in back.
Is there a physics/engineering reason that says either way is better, or does it not matter?

I don't think that it matters. Jeep Cherokees have their rear shocks with one on each side. I did a major build on it and put both shocks on the same side.
