There's a lot of RKI's out there, so I hope someone will have an idea on this.

I have a boat with a Mercruiser 5.0 Alpha I in it.  Haven't used it much the last 5-6 years.  Drained most of old gas out and refilled with fresh, no ethanol fuel. New water separator/fuel filter installed.

Boat starts up and runs good.  Jumps right up on plane. Problem is, after 15-20 mins of running, it will "miss".  Feels like it loses power for a fraction of a second and comes right back on.  If I stop and let the boat cool down a bit.  It runs good again.  

Any ideas on where to start?

I'm not a boat mechanic but I would think possible ignition issues? Plug wires? Coil?

When was the last time your spark plugs were changed? I'd check and probably change them while I was at it. I find that spark plugs are an easy fix for a lot of rough running problems.

If its carbeurated, it may be the carb... I'd change the plugs and use a bit of sea foam or something like that in the fuel though. Run it hard, and pray that cleans the funk out first. Then start looking at the carb.

1.  Rob bank.
2.  Take it to a marine mechanic.
3.  Rob second bank.
4.  Pay marine mechanic.
5.  Repeat until either the miss is fixed or you get busted.

Change the water sep fuel filter and pure it's contents into a jar, see if there is water. My guess is water in the fuel still.

It's carbureted.  1998 vintage. Not sure on the fuel pump.

Could be or clogged pickup or anti siphon  Junk floating around in the tank

Looks like the local boat mechanics are booked up for the next month.

Trying to sell this thing.  Got a buyer coming out tonite.  Have to keep the ride down to 20 minutes.   Hope he isn't an Arfcommer...

It's carbureted.  1998 vintage. Not sure on the fuel pump.

Fuel pump (if it's electric) will be mounted on the left side of the engine (looking from inside the boat) on the front. It will be a silver or black cylindrical looking electric motor with two wires and a fuel line entering from the bottom and exiting from the top.

As mentioned above, the fuel may still have some water in it or the fuel tank pickup tube is clogged or the anti-siphon valve (on the fuel tank) is getting clogged up.

Carb could also have debris floating around in it clogging up the jets intermittently.

Sorry. I couldn't remember if they had gone to the TBI B.S. yet or not. Serial numbers really help. BTW, it does have an electric fuel pump.

If letting it cool down fixes the symptoms I am voting for electrical, plugs, wires, coil, etc....

Had a buddy with the same issue. Turned out to be the electronic module in the distributed. When it would get warmed up after running for a few minutes, it would start dropping spark to one/some of the plugs.  If you let the boat sit for a while and cool down, it would start running good again...then once it got hot it would start cutting out again.

Went out and ran it again. Same thing.  (It does have an electric fuel pump).  Changed out the water separator/fuel filter again.  Pulled two plugs.  Both looked good.    

Put the guy that wanted to ride it off until this weekend.   I'm going to go tomorrow (after I drop my kid and his family off at the airport) and try to find a coil, cap, rotor, distributor module and wires at a decent price.  If it still does it, the next step is the plugs and then on to the fuel system.
