I just brought home a power commander 3 and finished loading my map into it. But what exactly do those 3 buttons do, the low mid and high?

Adjusts fuel/air mixture ratios at low, mid, and high. Can't remember if its rpms or throttle openings though. I think it's rpms.

So are they intended to be a on the go kinda thing? I press the low I get better fuel milage and less hp and press the high and get more hp and less fuel economy?

They basically allow you to program the PC3 w/o a laptop.  However, it is not as precise as using a laptop.

I had one on a Raptor700r I had a while back...

I would just load the map and leave it.  If you don't feel like it is tuned right, go to someone that has a 'sniffer' to see if your A/F ratio is on or not

I had one on my 700r too.  I recommend downloading the accelerator pump program and playing around with it.  I noticed a big difference with it.
