Recently installed a YHM QD muzzle brake on my Savage hog hunter and after shiming and tightening the muzzle brake  it
appears to be just barely off center maybe a 1/16" is this going to affect my accuracy? also can you mess up the bore by
tightening the barrel in a vise? I used plastic sheets on each side and the barrel was still loose enough that it turned in the
vise and did not mar the finish once it tightened.

How are you determining the brake is off center?  You should take the bolt out of the rifle and look down the barrel to see if the brake is centered or not. If you are looking at the outside of the barrel and brake, that really won't tell you anything because the bore of the barrel may not actually be in the middle of the barrel.  

If you are looking down the bore and brake appears centered, you should be OK.  If you can see it is off to one side then you need to figure out why.  Is your barrel not threaded correctly at the muzzle or is the brake manufactured off center?

Keep in mind if you have a caliber specific muzzle brake, it is only 0.030 to 0.060 over bore size (0.015 to 0.030 per side).  So off 1/16th of a inch to one side, which equals 0.0625 inches, means you are going to get bullet strikes on your brake.  Not good for accuracy and not good for your gun.

I think, or at least hope, that he is referring to the timing of the brake rather than the actual concentricity.
