Will I have any problems checking a gun at the Boston Airport ? It is a bolt action rifle and I am not a resident of the state.

It should be no issue as long as you follow TSA and your airline rules on transporting firearms/ammo. Make sure to print out a copy of both and bring it with you in case someone decides to invent their own rules.

All NY and NJ airports (as I've been told) call over Port Authority Police who arrest and imprison anyone without a NY or NJ gun license.

They seem to be the only states that do this. MA airports do not involve the police for checked guns, only those that try to carry them the plane without checking them.
