if you're a non resident you can't
if you're a resident it's usually at the county court house for whatever county you live in

In my county you have to pick up the paperwork at the Sheriffs Office and return it there; then it is forwarded to the judge for consideration.

Are you a NY resident?  If not NY does not issue non-resident permits nor does it recognize any other states permit.  If you are a resident you must apply in either the county where you live or if it's a business or work related permit in the county where you maintain your business.  In most cases the county Sheriff Office is responsible for issuing permits but in some cities and counties the city/county PD is responsible.

Thanks Guy's I'm non-resident but bring supplies and cash donations up to Malone to send the troops and kind of worried about getting carjacked with all those supplies in the back of my Pickup.I'm glad I live in Vermont no permit necessary here!
