HDPE (or ant polyurethane, for that matter) is very hard to glue, requiring specific epoxy-based glues, and a bit of practice.
In this instance, I would obtain some 1/8" thick black HDPE sheeting from Grainger's, and use some short, low-profile machine screws and nuts to secure the patch around its' perimeter, spacing the screws and nuts about 1" apart. Round the corners of the patch.
Use a good quality black silicone between patch and box, and try to leave about 1" overlap of patch vs cut-out hole, if possible. You will also want to silicone the screw hole before the screw is inserted, and the other side before the nut is attached. This will also serve to help prevent the nut from backing off. Done right, and this should not cost too much, your box will have its' water-tight integrity back.
