I have an AR that is a varmint configuration (flat top, scope, etc.) that is pretty accurate and shoots good groups.  If I were to get an upper in a 16" bbl, carry handle, open sights, etc. configuration could I use the varmint lower for the Carbine upper without affecting the accuracy of the varminter when I wanted to switch back?  
I hope the question is clear.

Perfectly clear! :) Switching upppers should not affect accuracy at all.
