I was wondering how difficult it was to remove the standard front sight tower and install a PRI flip-up?  Is the handguard cap par of the front sight or do you remove them seperately?

On some barrels, the two taper pins can be a bitch to remove.  The hand gaurd cap is not attached to the sight tower and you will re-use it.

Will the set screws on the PRI be difficult to put in?  I figure if the pins a tapered it the pin cut out on the barrel may not be straight.

The regular PRI sight with the long screws requires deeper channels to be reamed through the bottom of the barrel.  The set screw version requies a barrel that has two milled flats on each side of the barrel.  This is common on competition barrels that use windage adjustable sight towers.
