I just installed flipup sights on my AR, Troy front and #40L rear, and I need to know which aperture to sight in with.  In shooting, the large aperture shoots 1" low with the front sight all the way down and the small aperture hits about 5" above the large aperture shots.  Shots were at 25 yrds.  Which one do I use to sight in with?

Thanks,

Small aperture  = day time shooting
Large aperture = night time shooting

Since you don't have same plane aps, the small one is for shooting further out (which is why it's shooting higher).

I would sight in at 50 yards with the big ap, then the small ap would be setup for longer shots (not sure the distance).
