Most of us do. Then again most of us have the sights so their center is 2.5" higher then the cneter of the bore.
Any recommendations when useing a red dot as to having a target small enough to be covered by the dot but large enough to see well? I had used a 6" black target & tried to center the red dot each time.

That sounds fine. One of my favorites is the 50yard Zeroing target (scaled up version of the Military 25M zeroing target). The circle in the middle is 3moa - I just look for equal black on all sides (particularly the top and bottom).
But you should not be hitting 8" high at 100 yards if you are zeroed at 50 yards. Even if you mounted the Holosight on top of the carry handle I can't see the group higher than 4" to 5" (the height of the optic over the bore).
Are you using a bipod or rifle rest when shooting at 100 yards? Did you use it when you shot at 50 yards (while zeroing)?
Did you use a tight sling to zero at 50 yards - but not use it (or use it loosely) when shooting at 100 yards?
Either of those conditions can cause barrel movement and cause the kind of results you are seeing.
