Howdy!
I wanted to find out if there are any gas system reliability issues caused by cutting down the barrel on a full length AR to 16". I'm sure a # of folks around here must've experimented with this idea.

Yes there are issues.  It requires a change to the size of the gas port.

You can find some information regarding port sizes in relation to barrel length/diameter at Forest's great site:

But if you are seriously interested in cropping a 20" to a 16" you may want to consider Kurt at KKF for the job... He offers a 'KurtzGewher' package that includes gas port work, and Kurt's workmanship is outstanding...

If it is a used barrel with a few hundred rounds through, could there be an issue with barrel harmonics?
