Quoted: I recently visited my local gun shop looking for an M4. I was thinking about the MT6400C. My guy told me he can get it for me but he was asking why do you want a Colt? He told me that the quality control isn't there and Colt is looking to go out of business.

Colt is doing great, quality control is at least as good as the others, usually better. Colt isn't going out of business anytime soon.
I wanted to know if this is true or not. From what I understand Colt left the civilian market for the military market.

Colt announced that they were discontinueing several models. The Washington Post reported that Colt was no longer selling firearms. The disparity of teh two statements should be obvious, but rumors spread. American Handgunner has also contributed to the matter in a one sided bitch fest, claiming Colt was out of business, or just about to be. Their behaviour is basically advertising extortion. But, rumors go around...
IOW: Colt never left the commercial market, though the rumor really cleaned out the production channels at a time when they were making military guns.
He then told me that Colt recently lost its military contract and is now venturing back into the civilian market. I just want to know what's going on with this company. Are they still worth looking into?

As was said, they lost the M16 contract decades ago. The M4 was (last I heard) ruled to be their gun, so no one else can make it unless they fail to meet the deadlines.
Your dealer is either repeating rumors, stupid, or lying to you in order to lead you to his choice of firearms.
Plenty of fine choices out there, I really don't understand why people have to put down the "other guys" rifle to make their own gun feel better...
