I'm going to be using a 12 ga T/C this year with a Nikon scope.  I might get a 30-06 barrel for it with a Leupold scope later on and was wondering if/when I swap out the barrels from 12 to -06 will I lose zero?

Yes your zero will change. When you zero the new barrel count your windage and elevation clicks. If you install the original barrel reverse the clicks and you should be ready to go again.

If you are talking about something like a TC encore, I disagree with the last post.

As long as you leave the scope on the barrel, the zero will not change.

Yup
Leave the scope attached to the barrel and you are fine.
Swap the socpe to the 06 barrel and time to resight.
Glass gets high with a T/C, I own one too.
