As long as you do not alter the serial number or make an illegal weapon (too short of a barrel, full auto, etc.) you can do whatever you wish.

Very good question, in fact same one I had.
I am currently building a custom rifle and the major change is going to be the caliber. I will have to note the change in my book. |

As I understand it modifications would only affect the ability to sell the gun in the future as a C&R. The only place I have seen anything otherwise is on some of those SKSes where you can violate some of the 922r laws.
