This essay raises an interesting point- if the most important duty of the Federal Government under the Constitution is "to provide for the common defense", then what has the Department of Defense been doing for the past 214 years? Why do we need to create a Homeland Defense office now?

Probably because of posse commatatus. Under that law the military has no power to arrest or prosecute US citizens,nor does it have any authority to execute search warrants in most cases.
