Jedi's are obviously tougher becuase of "the force". However if the force is not available on earth Ninjas are tougher.

Jedi's, but only because they have light sabers. Give a Ninja a light saber and he would flip out and kill an entire town. (My pee pee is hard just thinking of it...)

Ninjas with lightsabers would be cool. And by cool I mean totally sweet. I would love a light saber weilding ninja with all of my body (including my pee pee)

Ninjas are tougher. Jedis can't even go one round before they start losing body parts. Ninjas, on the other hand, have body parts which are resilient to extremes of temperature and chemical, and they don't lose hands to a mere light saber strike.
