I used to work for a waste water management company and I have seen the havoc that condoms (and tampons) have on waste water processing systems - thus, I do not flush used condoms.
They go in the trash can next to the toilet.
My 5 month old puppy has started digging in the trash.
We got a trash can for the kitchen where you step on the pedal and it pops open the lid.
We don't yet have one of those for the bathroom.
Tonight she was really constipated and she obviously had to poop but the last two times I took her out to pee, she wouldn't poop and it's 25* here and I wasn't going to wait for her to poop.
well this last time she pooped and I saw something weird coming out of her ass.
Definitely a used condom. She shit one about 2 weeks ago too.

No harm, no foul I guess.
