www.kayak.com

You book with someone else (often the airline itself) but the prices are great.

1travel.com, travelocity.com and orbitz.com are all good.

Slick interface, but it just quoted me $367 for a flight that I can book for $348 right at the airlines website.

I've learned that you have to check pretty much everywhere.

I usually look up flights on expedia (domestic), orbitz (international), find out which airlines had the cheapest airfare. then buy it on the airline's site.  The price will usually be $5-10 less, plus they will give you bonus miles (usually ~500).
