Installed DD 9.0 Lite Rail and DD screw on low pro gas block. The gas block is a little shorter than the stock bushmaster gas block, and so there is a little bit of of the barrel sticking out that is not parkerized. Is this a concern?

I wouldn't sweat it. Put some cold blue on it and you won't be able to notice.

I was going to take it out for a test run tomorrow to check if it is running properly. I think the gas hole on the barrel is line up with the one on the block, but if it isn't, nothing catastrophic will happen, will it? It will just not cycle or short stroke, correct?

go shoot it first to see if your gas system is all lined up and working right, the gas block could just be pushed to far back.........remember that 1mm thick handguard cap isnt there anymore
