I recently accidentally ordered the wrong ammo from Midway. I had intended to get Black Hills 52 gr Match HP ammo, but got the same round moly coated instead. I shoot a Bushmaster Varminter and am concerned about using the ammo in that I've read before that you have to treat Moly Coated ammo differently. Can I shoot the 100 rounds I bought through my rifle and then switch back to standard copper jackets without harmful side effects? Is there any special procedure or cleaning technique I should use? If I shoot this then switch back, wil I have to do anything special?

Yes, you can shoot it without bad things happening.

Clean your barrel well before shooting it. Clean your barrel well after shooting it.

I use Butch's Bore Shine and Kroil. Butch's gets the copper out; Kroil gets what is left. Kroil takes about a day to float the really small carbon and moly stuff out.

I switch from copper to moly without incident.
