I have lightened the stock hammer by cutting of the tail when installing a couple of JP triggers.  I am wondering if this would be a good idea in general for improving reliability of the stock FCG?  It would improve lock time and eliminate any potential battering of the disconnector in operation.  It should improve primer ignition.  

Am I missing any reason for why  this should not be done on a stock FCG?  It would seem to be an easy mod that should improve overall reliability.  

Any thoughts?

It would hit softer, and thus WEAKEN primer ignition...

Heavier hammer -> better...

Yes, it will reduce the force with which the hammer strikes the primer, thus lowering reliability.  I wouldn't do it.

If You replace the stock springs with lighter ones, lightening the hammer will actually restore  a heavier strike by speeding-up the hammer to overcome the loss of force caused by using the weaker spring. I replaced My stock hammer & trigger springs with reduced-power springs to get a lighter trigger pull  & it worked fine. But I did lighten the hammer & it still worked fine. If You use heavier primers or shoot Mil-Spec ammo, lightening the hammer coupled with lighter springs seems to be the consensus here.
