Do you have to have complete uppers shipped to an FFL?

How about a lower?

If I buy a complete upper and add it to my complete lower, there shouldn't be anything I need to do expect pin them together, right?

Just put them together, make sure they're the same pin sizes

The only part of an AR15 That needs to be shipped to an FFL is the Lower receiver, The Lower receiver is the Numbered part that is considered the Gun, Everything else is just an unregulated part that can be shipped by anyone to anyone (Unless you are in a State or locality that has banned posession of gun parts, If there are any?)
