I have replaced tie rod ends, and sway bar links. My struts look good, but hard to try to wiggle with the weight of the truck on them. The clunking was really bad with the busted sway bar links, because of bumps.

Now, it's mostly when I stop and go. My wheel bearing hubs don't seems to have any excessive play either.

Any Ideas?

Do you have drum-in-hat parking brakes?  

ETA:  If you want to hear some really obnoxious noises, install solid trans and motor mounts.

I was thinking bushings maybe as well. The truck is 11 yrs old.

Control arm bushings are definitely possible. If you can I would get it up off the ground so you can wiggle things unloaded and see what moves. Like you said, tough to do when it’s on the ground.

I had a car with bad motor mounts that would clunk with starts and stops.

From experience I can tell you a screwdriver left on the bumper of a jeep will make a bumping sound at starts and stops...

On the plus side stopping the vehicle to figure out what the noise is and taking it off the bumper is an easy fix.

Ford? Year?

It could very well be slip in the drive shaft. Even more likely if you have a one piece. At a certain point they clunk. Only way to get them to stop is to pull shaft clean the slip and apply a shit ton of Ford BLUE special grease....then repeat every 3-4 months when it starts doing it again.

Try different things to replicate and narrow down WHICH action causes the noise.

Rev the Engine
Go from drive to reverse multiple times
Push the truck back and forth in park

Have someone watching under the truck for movement or shifting parts, cause it cannot clunk if it doesn't move.

Friend of mine had a clunk when coming to a dead stop or shifting into drive/reverse and it ended up being a rear diff pinion that was backing out and had a ridiculous amounts of backlash.

Not that noticed. I'll try to pay attention. I drive with the back window open a lot and would think that noise would travel up between the bed and cab.

Quite possibly the CVs. The sound is distinctly from the front wheel areas, not so much "under" the truck.
