For the exoskeleton types i would think that 1oz slugs would do quite nicely.
For the cute little gray dudes i think switching to #4 buck would be amusing. Turning large portions of their anatomy into hamburger will kill anything. |

 Oh, and 10mm explosive tipped caseless ammo works best. Throw in some 30mm grenades for good measure. 
I used to have a non firing replica made from real gun parts and a machined Thompson receiver. Here it is next to my AR15 (old picture with that horrid AK brake!) and my old Walther P99 .40 S&W:

P90s do well against Jaffa. Not so well on replicators. A shotgun works best on them. Go'ulds have those personal shields to block energy and high speed projectile weapons. You basically have to sneak up on them and cut off their head with a large knife.
