Two reasons...
1) In general, the gear is built for the type of use we are envisioning. While there are undoubtedly some very fine civilian packs out there, the fact remains that military-approved gear is (for the most part) some serious abuse-taking gear.
2) A military pack doesn't really stick out all that much more than a civilian pack. In order to remain low-profile like you describe, it's best to DRESS in good civilian hiking clothes and lug a military pack than to dress up like a real soldier, which poses all kinds of problems best avoided.

On a seperate note: Why was MOLLE dropped? I think it's the best thing since sex, but since I'm not a soldier, I may be unaware of some practical limitation.
