Was discussing this hypothetical scenario and couldn't really get an answer.

An individual purchases a suppressor(form 4 individual route), pays the stamp by cc, all paperwork is submitted and  is in pending status

The individual works as a LEO and sometime afterwards is involved in a officer involved shooting. He's been cleared for duty, but still under investigation.

If the individuals paperwork comes up for review while the investigation is still pending, what happens?

Does it get flagged, delayed, denied, approved?

Doesn't matter whether you are LE or Average Joe.........being "under investigation" is not a prohibiting factor on a NICS check. Being indicted or an "information" (where a prosecutor has filed a formal accusation of a crime with a court) are prohibiting factors.
