Is there a preferred 209 primer for encore muzzleloaders?  I found one made about 25 years ago.

Any 209 will work,but the ones specifically for inline ML are a bit more accurate.Like all things each gun is different.

My TC Omega does about 1 1/2 MOA @ 100yds with regular 209's YMMV.

The 209 primers for BP aren't as hot as the shotgun shell reloading components.  Those, especially hot ones like Federal 209A, can cause the seated load to jump before the charge fully ignites thereby causing inconsistencies in accuracy.
