Hey guys i have a question when transporting a rifle in michigan am i allowed to keep the loaded magazines in the trunk with the rifle in a case  or do i need to keep them in the glove box?

Anywhere but in the gun. They can be in the same case as the rifle.

This. As long as there are no rounds in the rifle and no loaded magazines in the magwell, you're fine.
