Is it legal to transport an unloaded, AR and loaded mags, in a case in my trunk in NC?

You're fine if they're in the trunk.

It's a weird set of laws. You can transport them (1) openly or (2) locked away...but you can't carry them concealed yet accessible.

So, it's ok to leave them on the seat or locked away (either in the trunk, or in a case in the passenger area) but not behind the seat of a pickup (this is admittedly a judgement call by the officer).
