Long femurs mean that, without adjusting for stance width, your knees travel farther forward as you descend. It's kind of an excuse, and kind of just plain biomechanics. The best squatters tend to have stubby legs. The best deadlifters tend to have ape arms. The best benchers tend to have barrel chests.
I have a pretty solid deadlift and a decent bench for long arms. I've always used long femurs as an excuse for my sorry squats.
