Benelli M1S90
I have an older HK-marked Benelli M1 Super 90 shotgun with pistol grip stock and extended magazine tube. What options are there to modify/improve it for quicker shell loading (one shell at a time, I won't use the tubes) and to reliably function and properly cycle with lighter loads?

Switch the stock for a straight one and bevel the sides of the loading port. After that it's just practice...
Some people like to weld the lifter, but that's more about not getting the thumb stuck rather than speed.

Here's some crappy iPhone pics of my M1:
I had help from a bad ass machinist. We clamped it horizontally in a mill and took about .075" from the bottom of the receiver between the trigger group and the mag tube using a 1/2 or 3/4" end mill. We then clamped it with the bottom of the receiver pointing straight up and beveled it with a 30° cutter. Then I filed, sanded and polished till it was smooth.

Not anymore. He passed away back in March. I've got another guy that does damn good work though. PM me for info.

For shooting with lighter loads, mill the bolt.

My gunsmith has the shotgun and is doing this work right now.

The M1S90 does not have a gas system. It will run with a factory bolt but it can be picky based on the shooter's hold and ammo selection.
